Hi!
I am trying to find out which Natura 2000 sites exist for particular EUNIS habitat types. For example, I want to be able to input EUNIS habitat type A3.1 and then have a list of Natura 2000 sites that contain or have been listed because they contain that habitat type.

Please can you let me know which tool or dataset is the best for performing this task?

Hello,
The habitat component of the EUNIS web application can help, http://eunis.eea.europa.eu/habitats.jsp.
For the example given with a EUNIS habitat class, open the EUNIS habitat type hierarchy http://eunis.eea.europa.eu/habitats-code-browser.jsp and find the type in question:

A3.1 (Atlantic and Mediterranean high energy infralittoral rock) http://eunis.eea.europa.eu/habitats/441.

In the Quick facts on the right side, you will find the relation to Annex I if any. The enquirer may also open directly the panel “Legal status”, where the related Annex I types are listed and the relation is detailed.

In this case, it is Annex I types 1160 (Large shallow inlets and bays) and 1170 (Reefs) that have overlapping definitions with A3.1. By clicking on the Annex I names or codes, you will jump to that Annex I type. For e.g. code 1160 you come to http://eunis.eea.europa.eu/habitats/10008.

In the page for code 1160, you can find the list of Natura 2000 sites that are designated for this type. The list is in the panel “Natura 2000 sites”. The list can be copy-pasted into an excel file.

You will also find information about e.g. the species that are specific to this Annex I type, its conservation status and other related information.
