Dear Sofia,

As we distribute the data on the European window, our understanding is that you want to clip on a precise area of interest.
There are different method to do this depending on the version you intend to use (vector or raster version):

If you are using vector:
Running an intersection function of clc against an administrative level should give you good results:
http://wiki.gis.com/wiki/index.php/Intersect

If you are using raster version:
It is a little bit more difficult.
You can create a sub-window (a bounding box) of the area of interest and apply a mask generated with the administrative layer.
